The issue of needing to manually invoke the Utilities-Renumber command after generating the mesh for 2D models (otherwise, there is an error message when writing the ATENA Input File) has been fixed in GiD 13.1.2d. If you experience this problem, you can download this developer version, or wait for the 13.0.2 official version.
